I restarted my computer and then opened firefox and none of my bookmarks are there. Is there any way to restore them or do I have to add them all over again.

First try and report this bug to mozilla.
Then go to:
C:\Documents and Settings\{Log In Name}\Application Data\Mozilla\Firefox\Profiles\{Random Stuff}
You might have to show hidden folders. Anyway, when you get here you need to look if something along the lines of bookmarks.bak If this file exists and it's more than 0 KBs, then go in to Firefox, go to Bookmarks > Manage Booksmarks > File > Import, Select from file, and open the file you just found.

Not a problem, I actually found a bug in the user interface of Firefox while going through all of that and ended up reporting it on Mozilla lol.

I seem to have another problem. I tried to add some new bookmarks and I clicked ok and it did nothing. Should I try a clean install

A clean install makes sense. Make a backup of your booksmarks by doing a simmilar thing to last but clikc "export" instead of import. Place that on your desktop or something.
Download the lastest install of Firefox. Uninstall your current Firefox. Delete the folder which has all the profile data (this well clear all your passwords, I could try and find exactly which password this is if you really want). Then install the Firefox you downloaded. Import Bookmarks, add extentions and go and re-put the passwords in again.
